You can stop the train by doing a paratchute mission near the train bridge, the main goal of the mission.... Just parachuted and landed on the train. But!! Don't jump off the train. All you have to do is.... Planted few C4 bomb in the locomotive. Then,simply shoot the C4. Tge train will stop!!!!
